The contrail persistency depends on the conditions. Even though two planes can seem like they're close to each other, they still can be in completely different altitudes and the conditions can be very different. This can cause two trails which seem to be close to each other to react very differently. One might be persistent, the second one not.
The persistent contrails are an issue, even though they wouldn't be created on purpose.
